A few quibbles: No mention of Stereo Jack's in Cambridge, which is a great source of jazz vinyl. Nuggets has some decent wax, but the mark-up is overwhelming. Finally, the best places to buy used vinyl in greater Boston are Mystery Train in Gloucester and RRRecords in Lowell, both of which are well worth the trip.
